Adding custom navs to Wordpress site - best practices?

I'm working on a site that has up to two custom navigation menus (plus the main nav, which is global), depending on which section of the site you're on. Currently, each custom nav menu is defined as a menu on the admin side, and I'm calling them into static pages via the WYSIWYG editor using widgets & plugins.

This seems to work fine, however I have a gut feeling that there could be future problems that I'm not foreseeing. I've never edited any of the WP php files, so I don't exactly feel comfortable registering these custom navs in the theme files. Is my current method OK or is there a better way?

Apologies if this question is a bit nebulous. Thanks in advance! Would really appreciate any suggestions.
